Integration of Known Transcription Factor Binding Site Information and Gene Expression Data to Advance from Co-Expression to Co-Regulation

摘要 Thecommonapproachtofindco-regulatedgenesistoclustergenesbasedongeneexpression.However,duetothelimitedinformationpresentinanydataset,genesinthesameclustermightbeco-expressedbutnotnecessarilyco-regulated.Inthispaper,weproposetointegrateknowntranscriptionfactorbindingsiteinformationandgeneexpressiondataintoasingleclusteringscheme.Thisschemewillfindclustersofco-regulatedgenesthatarenotonlyexpressedsimilarlyunderthemeasuredconditions,butalsosharearegulatorystructurethatmayexplaintheircommonregulation.Wedemonstratetheutilityofthisapproachonamicroarraydatasetofyeastgrownunderdifferentnutrientandoxygenlimitations.Ourintegratedclusteringmethodnotonlyunravelsmanyregulatorymodulesthatareconsistentwithcurrentbiologicalknowledge,butalsoprovidesamoreprofoundunderstandingoftheunderlyingprocess.Theaddedvalueofourapproach,comparedwiththeclusteringsolelybasedongeneexpression,isitsabilitytouncoverclustersofgenesthatareinvolvedinmorespecificbiologicalprocessesandareevidentlyregulatedbyasetoftranscriptionfactors.
